Sonic Heroes was the first game to show that Metal Sonic was a thinking machine with a mind of his own. It also showed that he had ambitions of his own as well, and therefore probably wouldn't work for Robotnik under normal circumstances anymore. There were several ways for me to put him back under Eggman's control, one of which would be to say that he was actually a newly constructed Metal Sonic (the archie comics tried something like that). Still, I liked the idea of using the same Metal Sonic who has apparently been fighting his biological counterpart throughout all the games, so I went with the cop out bomb-in-the-head excuse. Hey, it's tried and true, and I did get a joke out of it later in comic #'s 347 and 349.

Edit: After playing Sonic Rivals 2, I figured it was time to give Metal Sonic's background a little bit of a retcon. This way he keeps his Nano-tech form, and free will, despite the events of the the Sonic Rival games.

Kinda like...
...the Sonic the Comics again.

Ivo put a fail-safe into the entire Brotherhood of Metallix that caused them to short circut.

Still, they did turn on him resulting in an army of Metallix's blotting out the sun.

So many Metal Sonics along with Emporor Metallix. They even went back in time to stop Robotniks 'birth' and kept them selves 'alive' in the changed universe.

...So I always liked the whole, Metal turning on Robotnik idea prior to Hero's :)

I don't think you should even bother fitting the Rivals games into continuity, those games were so stupid.

After Sonic Heroes Eggman reformatted Metal Sonic so that he had no choice but to follow his commands.

this does make seince. after all, he wouldn't be a good impersanator if he was a mindless slave.
