Well, lets see.

He's died multiple times in the entire megaman series (heck, he dies in the MMBN series as well). And yet has always come back.

So yes, I think that logically, that should do effectively zilch to Zero.

However, to keep the plot moving, and because we know Zero has no problem playing possum, it just might work.

AAAAAAAAAND Nega realizes that Zero's definition of a trap is probably FAR beyond his own.

Also, another example Nega's brutal honesty. Unlike Weil, Nega doesn't spend time with trying to manipulate people who are clearly intelligent.
